Interesting. Am I correct to understand that that issues in the data captured are not affecting the reference 1kHz signal? Meaning, you get some sort of a high frequency burst in the main signal in the L channel, but the reference signal in R remains intact?

If so we can probably rule the issues with both the USB device and the machine out since it would not be plausible that the problem affects just the left channel, and if it does, you could simply swap the channels around and be done with it (losing the reference signal to the event but it likely would be less of an issue?).

It is starting to look like the problem may be indeed lying somewhere up the processing chain.
