Being able to recognize already trained messages would require knowing what messages are in the database. Bogofilter has no knowledge of messages (as such). It only knows tokens and their ham and spam counts. When you repeat training, bogofilter repeatedly updates the tokens counts, i.e. increasing them for the -n and -s switches and decreasing them for -N and -S.
