Not sure if the following is the best solution for you, but it should
be easy enough to try:

Combine all the ham mbox's in on large mbox; similarly for spam, i.e:

	DIR=/etc/bogofilter-1.2.4/bogotune
	cat $DIR/good/*.mbox $DIR/good.mbox
	cat $DIR/spam/*.mbox $DIR/spam.mbox
	bogotune ... -n $DIR/good.mbox -s $DIR/spam.mbox
