You've configured Cone to read $HOME/Mail as an mbox mailbox, not as a 
maildir mailbox.

You set your folder path to $HOME/Mail.  $HOME/Mail does not contain new, 
cur, and tmp subdirectories, so Cone configures it as an mbox mailbox.  So, 
everything in ~/Mail is opened as an mbox folder or subdirectory.

There is no ~/Mail/new, ~/Mail/cur, and ~/Mail/tmp, therefore it is not a 
maildir.
