That documentation is out of date and will be corrected.

Some time ago Cone switched to using system-provided root certificate  
authorities, instead of installing its own. As such, Cone is now always  
configured to point to the system-installed certificate authorities.

You do not need to use this option. Ubuntu's certificate authorities are in  
/etc/ssl/certs, which is already one of the default locations that the  
configure script searches for.
