I agree that the command you mentioned using to create the
folder/directory in question is not familiar, and that it's
possible that by going behind EXMH's back to create that
folder you may have done something of which EXMH is not aware,
and that the solution may involve the More->FindAllFolders
menu pick (or, alternatively, triggering the same behavior by
deleting the .folders file in the root of your mail hierarchy
and restarting EXMH).

I also wonder if it isn't somehow asking for trouble to give a
folder a purely numerical name of the same form that {EX,}MH
expects to use for the individual message files.  Seems like
discriminating folders from files should be straightforward and
it ought to Just Work, but what happens if you experimentally
rename such folders from NNNN to something like yearNNNN?
