MH keeps a file called .mh_sequences in each folder that keeps track of 
the current message and unseen messages.  I think a fix for you would be 
to add a file called .mh_sequences to each folder directory like the one 
I've attached.

Btw, if you can modify ifilter.mh and irefile.mh to work without the
context and .mh_sequences cludges, I'll add them to the ifile distro as
ifilter.sylpheed and irefile.sylpheed.
