The top things that come to my mind are:

a) Colorization of the state of a folder.  By default, folders with unread 
mail, where the folder itself has not yet been opened, are a bright red. 
Folders with unread mail, but have been opened since the mail was received, 
are pink.  Currently open folders are green

b) The "New messages" hotlink, that lets me just track which folders across 
all of my accounts have unread mail, so I don't have to expand my 
many-levels-deep folders across numerous accounts just to track what 
folders I have unread mail in.

c) Tabs for different email folders (which apparently TB now supports), 
although I haven't looked to see how it compares to Mulberry.
