Or maybe, have an empty References, and discourage from doing this automatically. It kind of makes more sense to do it manually, by replying to a message, and later adding manually the others. That way, mutt(1) keeps simpler. Knowing that mutt(1) will use the multiple references headers ignoring the multiple In-Reply-To's means that it will thread it just fine when done manually.
