When mail is received through the SMTP server it's stored into a mail 
spool.  Neomail looks at that mail spool (Neomail's INBOX).  If you 
create a folder, it creates a new mail file in your home directory.  If 
you move mail from the INBOX (i.e. Mail spool) to a folder, you are 
actually moving the mail out of that mail spool. Pop can only "pop" 
mail off the spool.

Not sure about compatability with the latest version of Neomail, but 
off Neomail's main page there's a list of User Contributions and the 
last one reads:

-Scott Merrill has submitted a version of NeoMail with folder support 
-removed, web-based vacation message toggle, and configurable deletion 
-prompting.

Maybe this will do what you want!!
