Neomail accesses mail spool files. That mail for a specific user/domain
comes in, is not neomails work, but the work of the mail server.

Well that's a problem. Possibly you should think about
hiring another admin. The answer, like alraedy said is to be found
in the configuration of your mail server (incoming SMTP).

Do you mean, that one client only can choose one domain as the sender
domain ?
If yes -> no i would not run for every client an own copy of neomail.
Instead of that i would expand neomail a little bit, to get a domainlist
dependant of the given neomail login name.
This would be a flat text file containing the username -> domain combo
and a some little changes on the neomail-pref.pl file.
