This sounds like messages are being moved out of inbox. Since you mention 
IMAP, I will assume that you use Pine and all other program thorugh IMAP.

If this is the case, this can happen as a consequence of

* a Filter, which you set up and did that.

* or when you close Pine, messages are saved automatically to some folder. 
  For this to happen you must have enabled

  [X]  auto-move-read-msgs

If this does not describe your situation, it might be that you have a file 
called "mbox" in your main directory. If that is the case, move it to the 
mail/ directory (or collection) and copy all messages from there to your 
inbox, then remove the mbox file.
