Yes, maildir is the preferred mail box type for mail deliveries; and
messages will only be in maildir/new/ when they are 'new' (eg until the
mail client marks them read) so it's a good place to check.

but this list is for qmail source distribution issues. I hope you share
your system but qmail technical issues belong on the qmail list....
