My Folders structure:

/home/maildir/USER/Maildir/..
/home/maildir/USER2/Maildir/..
/home/maildir/USER3/Maildir/..
.....
.....

I never used qmail-conf, i use script ../boot/SERVICES/run, one for each
service(qmail-pop3d, qmail-pop3d-ssl,imad-ssl...)

Did you find scripts RUN created after qmail-ldap compilation in
/control/boot/SERVICE ?

Services you need must have symbolic link to /service/...

What "lack of folder support" you talk about ?
