Of course those files and directories shouls be deleted when 
qmail-scanner finish processing them.

In version 1.25st, this is the code thar removes those files and directories:

   system("$rm_binary -rf $ENV{'TMPDIR'}/ 
$scandir/$wmaildir/new/$file_id") if ($DEBUG < 100 && $file_id ne "");
