What to do to keep scanner off yet make Spamassassin and clam work?

I had a qmail rocks install few years ago where I had been using qmail
scanner.
This install did not have Mr. Simpson's patch rcptto and not having this
patch caused huge problems.

One of the domains that use this mail is 14 years old and receives extreme
spam and apparently many spammers use this as FROM: and this brings pile of
returns/bounces to
the system.

I am now going to do a fresh install on a new machine but before I did let
me tell you the problem I faced with qmail-scanner.
Since there were 20k bounces or non-existing users mails for about 100 legit
mails the mail became very slow sometimes
for hours, and I removed the following line

from /var/qmail/supervise/qmail-smtpd/run

QMAILQUEUE="/var/qmail/bin/qmail-scanner-queue" ; export QMAILQUEUE

After removing the above line mail delivery became fine but obviously much
spam is flooding in too.

My question is :
If the qmail-scanner is off, how can I make the spam-assassin and clam work
and what should I do to see if they are working?

Pl suggest. Any help is gracefully appreciated.
