Most likely, your incoming filter doesn't actually reference your
whitelist file. You need something like:

from-file whitelist accept

to get TMDA to skip challenging those senders in the first place.

Also, the filename that TMDA appends confirmed emails to is
configurable, so you could get it to save new emails directly to your
whitelist instead of the confirmed file by changing some configuration
variables; see the docs.
