I've had maildrop+sqwebmail working in a different virtual mail environment
(using ldap authentication rather than vpopmail)

It was a while ago, but I just followed the documentation in
  maildir/README.maildirfilter.html
in the sqwebmail source bundle. IIRC, the trick is that you have to *tell*
sqwebmail where to put the filter file, by creating a file
'maildirfilterconfig' inside the Maildir, containing

MAILDIRFILTER=mailfilter
MAILDIR=.

Of course, that assumes that your MTA+maildrop setup looks for
   /path/to/virtual/mailbox/mailfilter
for its filtering recipe. If it looks somewhere else, then update the
contents of maildirfilterconfig appropriately.
