I also have a fastmail account, these are my settings:

Configuration/Interface
  uncheck "Dont pop up error dialog on receive error"
  (this will ask you to accept the server's certificate
   for the first time)

Configuration/Edit Accounts
  Basic
    "Server for receiving" : fastmail.fm
    "SMTP Server (send)" : fastmail.fm
  SSL
    Check "Use SSL for IMAP4 connection"
  Advanced
    enter INBOX as "IMAP Server directory" 
    "Put sent messages in" : #imap/fastmail/INBOX/Sent Items
    "Put draft messages in" : #imap/fastmail/INBOX/Drafts
    "Put deleted messages in" : #imap/fastmail/INBOX/Trash

Yes, the settings and data files are kept intentionally, or do you want to loose
them each time you upgrade to a new release :)
It only removes the files from the installation directory (C:\Program Files\sylpheed),
but also leaves all modified/added files untouched. A quite normal behavior IMO.
