lost config

I just installed 10.3.2 over 9.3.01 and my configuration is gone.  It found my accounts but all my configuration and messages are gone.
I have been using TheBat since 2010.  Every update was painless.  However, this one was not painless.  
I was able to restore version 9 with a backup I had, but do not want to install 10 again  (which I  just paid for)  until I can be sure it will install and capture all my messages and configuration.
  Any suggestions on what I did wrong or what the issue is?  Anyone else have this issue.
