I believe this is the expected behavior for the thread marking methods. See
http://wanderlust.github.io/wl-docs/wl.html#Key-Bindings-of-Summary

e.g. “t R: Mark as read messages which are the descendant of the current
thread.”

If you want to go to the root of the thread, try C-u ^
