I found a link to a perl script to handle just this sort of thing, given some 
provisio's.  Here's the link:

It requires: 
a FileHandle pipe, not an IPC pipe.  It is called like this: 
	"perfect_maildir Maildir < mbox"
'the mbox uses "Status: RO" and "X-Status: ADF" headers to keep track of 
message flags (pine, mutt, and I think UW-IMAP do this).'
