If you're seeing actual email source with the headers and/or MIME boundary messages lines, then you probably have some malformed messages.  Start up Zoë in debug mode (see http://zoe.omara.ca/SystemConfiguration/CommandLineOptions) and see if JavaMail complains about your messages.  You may need to do something like a rebuild to see the errors if you don't have any new incoming ones to generate exceptions for you.

On the other hand, the way that Zoë handles HTML messages can be a little confusing to some people.  HTML messages are dangerous and can't be trusted because they can contain webbugs, malignant links and other such hazards... especially if you're crazy enough to use Internet Explorer or OutLook.  To avoid such dangers, Zoë doesn't render emails with HTML content fully.  Instead, Zoë strips out anything that could be dangerous before presenting it to the user.  If you are daring and want to see the actual HTML content, then Zoë provides a link at the top of the message to open the HTML in a browser window.  So, if you see something like:

    @ REPLY ALL | FLAG | DISCARD | SOURCE | HTML

at the top of your message, then this is the case and you can click on the HTML link to view the full, unadulterated, potentially dangerous, HTML content in a regular browser window.  I believe the mailing list archives contain plenty of discussion about the dangers of HTML messages if you want to learn more.
