I read it always as a sincere and repentant change...but I agree, I think enough hints were dropped that Book had a dark past working for the bad guys.

I always got the idea that Book was a reformed very bad dude. He was trying to
leave behind a bad past and was torn between believing in his shepherding thing
or cynically using it as a cover.
