They are there to implement MIDI hardware controllers into the software
for real time pass through control of whatever you are using for a MIDI
sound source.

They are there to provide the original guitar signal for processing and
mixing. Most pro people use multi channel interfaces for audio, so you
could record guitar signals out to the mixer for the original guitar
signal and any synths within the computer itself, VST's...on separate
outputs from the program to the audio interface, also there are sounds
inside the software if you don't have any hardware or VST's...
