configure.{in,ac} are generated once - by autoscan - before the project 
is committed to svn (ideally).
config.h.in is generated if autoheader is run and thinks that it needs 
changing (AC_DEFINEs changed in configure.ac).

configure.ac should always be in
config.h.in may or may not, but I've found it better to keep it in.
stamp-h.in really doesn't make a diff - it's an empty file anyway and 
cannot change.
