Cannot run BitTorrent client

I have configured guarddog to allow the bittorrent client (uTorrent) to use the port 36487. For that I've created a protocol called 'uTorrent' in the advanced tab with tcp port 36487 and in the Protocols tab I've checked the box for uTorrent both in the local and internet zones. This setup seems to work to some extent but at times it doesn't work. The only way to get it to work is to clear the iptables and wait for uTorrent to establish connections and then enable the firewall again. After that uTorrent works but not satisfactorily. In the system log I can see lots of packets being either dropped or aborted. This is true for both IN and OUT packets. So, the question obviously is how do I set up uTorrent to accept all incoming connections on port 36487 and be able to make outgoing connections on any port and to any ip ? Prior to using guarddog, I'd setup iptables (custom script) the way I wanted to and it was working great. Now, it seems that guarddog's script somehow filters the packets and doesn't let thru' all the packets. There's one more thing I'm trying to understand. On the Protocols tab, there is a list of protocols and a list of zones. Now, if I select internet zone and check uTorrent to be allowed, what happens here ? Are we talking about IN packets from internet to local or the other way here ? Lastly, a comment on the guarddog's working. The documentation says, guarddog need not be run each time the system is booted into. But, I didn't see any startup links being created in any of the run levels nor any modifications done to any of the existing scripts. Apologize, if I missed something somewhere. But, after configuring guarddog and rebooting I found that iptables were clear and thus guarddog's iptables were not loaded. To circumvent this problem, I'd to create a link to /etc/rc/firewall in the required runlevels. I think, the documentation should stress this fact. Oh ! BTW I'm using BLFS system.
