I already told the problem partially.
%2F is / so it would tell apache that it's in fact another directory.
The rewrite-rule can't match as the .htaccess of the parent isn't
called.
Most probably you'll have to prevent the use of / in the Wiki-Links.
Replace it with " or " or somewhat else.
