Another issue I'm having is that my joins and parts get a black background
(visible when selecting the text in my terminal), which I'd really like to
be without:

Relevant lines from my theme file <https://gist.github.com/1593316>:

join = "%K{channick_hilight $0} {chanhost_hilight $1} has joined {channel
$2}%N";
part = "%K{channick $0} {chanhost $1} has left {channel $2} {reason $3}%N";

If I understand correctly, black background is %0 which is nowhere to be
found in my theme file.
