We had to download the latest windows messenger build, Then click Tools->options and select ' Alerts and Sounds' and uncheck 'display alerts when email is received' and click ok. Then log off of messenger. It seems like notification is a server-side thing, so once you tell it to stop pestering you you won't get the messages anymore.
