I think a to-do wiki page on github would be a good idea to deal with what needs to be done. Then, as each item is tackled we should have a wiki page that details the requirement for each list item.

I think this can be dealt with as part of migrating from autotools to cmake. I would also suggest looking into rolling in the #ifdef hell; as cmake can be used to deal with the things that #ifdef is dealing with.
