You seem to have a general problem with persistence.

By default the storage of the persistent data (including USM users and
VACM access control modifications) should go in
/var/net-snmp/snmpd.conf.  You should *never* edit that file by hand.
But you can try to send your agent a new user, make sure it gets
updated, etc.  Also make sure you don't have two agents running because
one will wipe the other's changes out.
