config.status was run and Makefiles re-created, why?

Hi all,

First I have downloaded the NET-snmp and run the ./configure and compiled. 
Everything went fine.
Here I made some changes to the Makefile mannually.

After the package files were checked into cvs repository and new work space 
was created and files checked out. The compilation failed, because the 
config.status was run, and the Makefiles were re-created and replaces the 
Makefiles with my changes.

Can anyone tell me how exactly what is happenning here, how to fix this?
