Nocat Firewall Rules with existing firewall?

I am using a firewall based off of the honeynet firewall that is integrated
with snort-inline.  As the firewall already has rules established ( I would
set them to deny all except allowing https traffic through for nocat
authentication I would think) how does Nocat affect this?  Is Nocat able to
write rules to adjust the firewall or does it wipe it out?  Snort-inline
also writes rules and is already integrated with the firewall.
 
Has anyone done this before?
 
I am using the Nocatauth-nightly 81 + fixes.
