in such case, there most apparently is a bug in your proftpd version.
However, it's very hard to tell where, since the files only appear
ocasionally.

Maybe if you could find proftpd logs from the time newest .in.* files, it
would tell you, but I doubt (you can try).

Since you use 1.3.5e as you reported, which is nearly 4 years old, can you
install newer version?

there's bug related to deleting .in.* files, see:
http://bugs.proftpd.org/show_bug.cgi?id=4035#c7

it seems to be fixed in 1.3.6 only, as 1.3.5e NEWS don't mention it:

if it's really related to that bug, you should be able to check by tuning
timeouts and blocking(firewalling) the client IP.
