I recently upgraded from Ubuntu 8.10 to Ubuntu 9.04 and I had exactly that problem. In my case, I'm running an HP laptop with an ATI graphic card. By default Ubuntu install its open-source version of the driver but like you between the two versions of Ubuntu I noticed this dramatic slowdown, it drove me nuts for 2 days and I was ready to downgrade my installation. But then when I tried to install the ATI closed-source of the ATI driver it worked just fine. I figured out that somehow they must have introduced a regression in the open-source ATI driver. So for the moment, I'm using the closed-source version and I'm happy. I've also tried the radeonhd opensource driver, when using it, performance was back, but for the rest it was not that great (movie playbacks was hashed) so that's why I'm using the ATI closed-source.
