Typically, the problem is that some background processes are still running. seamlessrdpshell doesn't exit until all processes started after the specified application has terminated. Which version/date of seamlessrdpshell are you using? That's more interesting than the rdesktop version. We have recently updated the version available from http://www.cendio.com/seamlessrdp/, for example, added support for 64 bit Windows. We haven't tested with Server 2008 R2, however, since we are not supporting that version. Personally, I'd recommend 2003 R2 instead.
