The most obvious difference is the change in window manager in Ubuntu > from Compiz to Mutter. Is that the culprit? Yes, probably. rdesktop uses the "classical" approach to create a fullscreen window. It takes care so that it should work with all window managers. Although the best way nowadays is to use EWMH for fullscreen, I'd say that if the Ubuntu WM doesn't support classical apps, it's broken. Complain to them.
