They look like they're increasing (i.e. newer messages always get
higher numbers), but not every number is present. Might that be the
issue?

That's good to know that procmail can produce something readable. So
it must be doing something right with regards to filenames. My emails
come in via offlineimap, maybe that is doing something different.
