RE: authorized_key

You can use cmd.exe, with much frustration, since cmd.exe is not very TTY friendly.  I recommend just running them directly from your bash shell.  bash can run both windows, and Cygwin executables... Technically, the cygwin executables are actually windows executables too. So you don't really need cmd.exe, but you can always use it if you want, and if you want cmd.exe to be your default, edit your /etc/passwd file to change your default shell from /bin/bash to /cygdrive/c/windows/system32/cmd.exe
