Could the format of the drive also be an issue? I haven't tried this in a long time, but my recollection was that unison was much slower on Windows than it was on Linux or macOS. I thought some of the MS filesystems didn't have all file information stored in inodes like a traditional Linux/UNIX filesystem (ext4, xfs, etc.) and unison had to take longer to recalculate and compare things every time it ran because the filesystem itself didn't have some file metadata that Unison used. A lot of the USB flash drives come formatted with a MS filesystem when you buy them. Would reformatting the USB device help?
