This seems like the real issue.  Do you have any insight into how?  You
didn't mention OS, filesystem, if remote filesystems are involved,
unison version, etc.

This seems like speculation that it might help.  I can't argue it won't,
but...

As I understand it, archive files are based on hashing the paths.

FWIW, I have shared/foo for many foo, sync those, and do not sync
/home.  That's a huge change from what you are doing, but mentioning it
in case after stepping back that makes sense for you.
