Deleted but not deleted?

On the remote server, I run a cron job that daily updates thousands of file= s in a subdirectory of a website (blocked by .htaccess). I make changes to the website locally, but not to that subdirectory. I use unison to upload my changes and download the updates in the subdirect= ory. But what's strange is that every time, unison says it is deleting all of th= ose updates from the webserver. Yet when I look afterword, they are all th= ere on both sides. What does this mean?
