You left out pretty much everything that could be useful!

I would suggest running unison under ktrace (however that is spelled on
your system).  It seems reasonably likely that the system call to read
the archive failed.

If you're storing archive files, or anything in CIFS or NFS, stop doing
that and see if it gets better.
