I have seen this where after updating up2date or rhn_register the /usr/share/rhn/RHNS-CA-CERT file get modified back to RedHat and the new config for up2date and rhn_register get saved as up2date.rpmnew So the up2date is configured to talk to your server but the SSL cert is for RedHat. Has anyone had similar problems?
