I recommend 3 things:

1] Use a backup-all mailbox, which I discuss here

2] Try using Pine's ;PNZ (Select > Properties > New > Zoom) in 
your FOLDER LIST to try to find the missing messages.


3] Quit using Pine filters. They suck and they are not based on 
a standard filtering language, e.g. SIEVE. Instead use 
server-side filters, which make more sense for IMAP anyway.
