You can certainly have per user .spamassassin configs on a spamd/spamc 
system.

We're using 
postfix/amavisd-new/clamav/spamassassin/procmail/perdition/dovecot/qpopper

If you have a database setup for spamd/spamc instead of per user files, 
I think you can have a squirrelmail addon to intergrate with the 
database settings.
