In GNOME go to  Desktop->Preferences->Keyboard, click on the layout tab add
malayalam/tamil
This will configure the inscript keyboard layout (common for all indian
languages). You will have to learn the keyboard layout before you can start
using it

the layouts for many indian languages including malayalam and tamil.

I would suggest you to take a print out of the layout for reference (that is
how I learned it) you will not need it more than one day. I would recommend
this method as it would work any where including microsoft windows and it is
very fast once you learn it.

btw i use Debian Etch GNU/Linux.

You will have to setup SCIM for that. I cannot help there as I don't use
that.
