I contacted the author  and this is his reply. I think this is not a
generic problem. I think we have to do something with settings. I
followed a smiler procedure, but with chromium.

My Linux machine is Aleutia, with OS ubuntu 12.04 LTS. I downloaded
Windbook.pdf from the k-state website. It opened as a new tab in my
browser (Thunderbird). Chapter 1 Figures 1 and 8 were all black, but
Figures 2-7 were acceptable. In the browser, File, Save As,
Windbook.pdf in Downloads. I now had the pdf file saved in the folder
Downloads. I went to this folder and double clicked on Windbook.pdf.
It appeared in a new window with the Header "Document Viewer". The
next line said "Windbook.pdf -- contents.DVI". I think all the graphs
and pictures now appear OK, including Chapter 1, Figures 1 and 8, and
Chapter 4, Figure 3.

I am strictly a novice at Linux, so am unsure if I can help further,
but am willing to try.
