This could be a problem with your POP3 server at your Internet Service
Provider.

I suggest you talk to their tech support and tell them what the
problem is.  Before you do contact them, try the similar settings with
a MUA like Evolution, KMail [1], or Outlook and see if the POP3 server
exhibits the same behavior - that way you will know for sure the
problem is on the ISP side.

[1] KMail by default tells the POP3 server to delete messages after it
has downloaded the message(s) to your desktop.
